Software Recommendations for Writing a Novel?

As the title says, I am looking for software recommendations. Obviously, I don't really mean the word processing part (unless there is something more suited to novel writing than Word or Google Docs because of extra features).

What I want to know would be if there are any programs that help keep track of plot points and with organization? With a bunch of stuff that interlinks things start to become a bit of a headache, and I was never an index card sort of person.

Does anybody have any ideas on this?

You could use flow chart programs (you can find hundreds online) that are designed to make simple flowcharts, so you can keep track of character relationships and interactions.
